First off apply for a provisional patent to cover your rear end for a year. They don't examine provisionals. After applying for that (they're a given), get the info packet on the full utility patent, read it thoroughly so as to educate yourself on the process and contact an attorney versed in patent law, very imperative. A good attorney will be able to answer your national security questions (including "protected industries") and would be able to help you word your appl.
as to aid getting through the security check. There is no avoiding it, so how the appl.is presented is important. It's going to be a hard row to hoe, no matter how you do it.
