You are right, we know little about magnetic fields, in the 1930s Einstien realised that they were analogous to static electric fields, however we know little about the quantum propeties of magnetism, we know that a pole is caused by electrons having only one spin value, that is just about it, the electrodynamic propeties of magnetism is poorley understood by Physics and to a large extent still mysterious.
It would be quite difficult to determine exactly how energy is transfered from/through the magnets to the ball but these are the current thoughts.

1.The magnets have electrodymanic (spin) potential energy that they impart to the ball and loose like a battery. This is possible and links in nicely to some physical observations where energy is given to materials by magnetism, physicists say that the energy comes from the complexity of the crystaline structure of the magnets and could be a candidate for electrodynamic energy exchange. If this is the case it would be very diffuicult to quantify because it takes very little energy to move a ball up a small hill so the magnets would not noticably 'wear out' in short term experiments, the other thing is that if the magnets were doing work they should produce heat, this would also be diffuicult to quantify because such small amounts of energy are required to move the ball through the motor the heat output would be small, diffuicult to measure but not unmeasurable though.
This is my personaly prefered explanation for the additional energy gain in the SMOT motor.

2.The magnets are tapping into ambient thermal energy, the hypothesis for this is that the electron spins are acting as some kind of Maxwell's deamon and allowing usefull quantities of work to be extracted from the thermal environment. Although this is in direct violation of our current understanding of the second law of thermodynamics, it seems to have some experimental evidence to support it. Greg Watson, the man who reserected the SMOT from the Haratman patent, has experimented for many years with these devices and he claims that when a SMOT is in constant use the magnets decrease in temperature. However this could be due to any number of reasons. The problem with Maxwell's deamon despite the fact that it has caused many years of debate amoungst theoretical physicists it assumes a part of the device which is in it's self physically impossable in this case the deamons them selvs, which in my oppinion invalidates it as a subject for serious scientific debate.
I do not like this theory as it is in violation of the second law of thermodynamics which is quite established based on it's ground work.

3.The magnets are extracting their energy from the aether/active vacume/Zero point field e.t.c. Physicists jumped the aether boat and swam for the green and pleasant pastures of the isles of relativity when Einstein and Lorentz came along. However the theories of relativity make some assumptions about the nature of the vacume that are not supported by modern scientific observation, that is why more and more scientists are coming to accept that a new theory of relativity is needed, physicists at NASA's jet propulsion laboratory have recently coined a term, zero point field, dont let the name fool you this is just aether in disguise, and it is thought that this theory might replace Einstein's special and general theories of relativitiy eventually. The point being that aether assumes that space is not empty but is an active vacume teeming with virtual particles and this thing called zero point energy which permiates all matter and keeps it stable, it is said that if you isolate
